I think he's saying to god "i reached for you to save me... " and god says "you were frozen in your fear" he doesn't understand why god didn't pull him out from his situation and god is like well I was there to pull you out but you refused to move because you were too scared. I'm going through that. I say oh help me help me but then I'm not willing to exercise any faith.
Also, "i tried to find the answers in my fears... " goes along with this. When you try to live controlled by your fears you might feel like you're okay for awhile because you're not worried, but when you try to contrive peace in your life like that it usually feels empty after awhile. God doesn't want us to be slaves to fear. He wants to give us peace and freedom and fill us.

Since Red is a christian band I think this might be about someone who feels left alone by God. On the other hand I think it would be a bit weird to say that God was frozen in his fear; so it might as well be about a guy, maybe, who was left by someone and feels like his life became meaningless because of that. Like the other one took everything away. But in that case the 'you were frozen in your fear' line still doesn't make much sense, I think. =/
Besides that, I think it is still one of the most amazing songs I've ever heard;.

I kind of see this as someone losing their faith in god. The line "you watched me while i slowly disappeared" really struck me this way. As someone who was once very faithful and has since lost that, I identify with this song a lot in that regard. The layers falling like rain can mean the "layers" to one's belief being weathered off by time and bitter experience until, when there was a chance to take it back, the narrator was too afraid from what he had been through to accept god back into his life.
The second section, I think, reinforces this is and is like him realizing what he's given up but knowing it can never be recovered. A beautiful song about the loss of one's faith and even by extension, their soul.

to me it makes me think of someone who lost everything because of a cop. using the law against them and branding him as a criminal. proofing his innocent mean's nothing to the law as the truth of what the cop did would make them look bad so they sweep it under the rug. so the victim decides to go nuclear and get revenge against everyone who wrong him.
